Ok, thats a theory bassed on an asumption, besides her eyes glowing does not prove anything, her eyes glowing could be a manifestation her using powers beyond her own controll in a normal way also could be explained that Eve soul comes in contact with Lily or that Eve soul that was sleeping on the E.V.E. could fight off and eliminate the ARK of Wrath that resided on it, she could also overcame it when she was alive
When a so far only moebots got that glow in their eyes got it when they get a power beyond their normal ability, being either a chaotic power or the desire to protect
The Chaotic power shows a red glow on the user iris like: Kis'rill (asuming Kis'rill was allowed to get her soul infused with a part of the ARK of Chaos because x or y reason), Eve, that while Lily destroyed the physical remain of the ARK of Wrath, Eve soul still got infused till a certain degree with the ARK showing that every time she gets very angry her eyes glows and she shows her true form and Ivis, that got powered up by that mad scientist
The power born from the desire to protect shows a blue glow on the user iris like Crimrose unlocking Seraph mode and Lily which strong desire to protect the people that she loves awoke Eve soul inside E.V.E. letting Lily fuse their powers
Lily hair can just be an everyday thing on CB universe, since Victor and Adone got green hair color, that heavy knight got a purple-ish gray hair color, Ion got a light blue hair color, Winberrl got pink hair, Vestia herself got a deep blue hair color and Hu siblings got purple hair (those are all the characters that i can recall with abnormal hair color)
Also we cant asume every character that has been an experiment of the scientist died, they could have been at the brink of the dead and saved before they died or they could escape with their own powers
Showing that Ivis never died, just went yangire
The Scientist could also not be directly involved with Seraph Wing system, he might had just helped in one way or another to make them, also Seraph Wing could had been his invention but he went mad at some point after the experiment failed in one way or another (maybe he wanted to use Seraph Wing as a militar weapon but Crimrose resisted, fleed or the system did not worked like he wanted), somewhere along the lines or being forced to leave and not getting involved on Seraph system again turning him into a crazy dude with the idea of destroying Seraph system
It reflects how Crim and Ivis power are the opossite, while Seraph activate with the strong will to protect, before Crim saved her Ivis Rappier activated with a strong desire for destruction
Also you cant asume Crim actually died, on her description appears that 50% of her body consist of Zias geo-cells, so at some point, she could have a celular re-estructuration at some point of her life, from here we can asume that she could had been born with this, having it as a lineage also she could had been modified while she was a fetus, which that could explain that the scientists were not just getting random childs, but special childs, she could had the re-estructuration slowly while she was not aware of, on the process of Seraph Wings test or after she (somehow) managed to escape
Asuming that it was on the process of the Seraph Wings decisive test she could had Awakened as Seraph Crimrose on that moment and escaped with the help of the power that Seraph Wings give, allowing Seraph Wing system to modify her body so she can eventually stand that power or her body was giving up and Seraph Wing system modify it so she could survive, still leaving Crim limitated so she could not access to that power on her will untill the time was right
Besides i dont really believe C.S. its sick enough to put re-animated girls in games, they can do it with robots since zombie bots are not seeing generaly with bad eyes

I'm talking about the unusual ability to control a destructive weapon, not hair color, I mentioned that because a blue haired person also appeared in Sacrifice, as for the scientist thing, he is related to the making Seraph Wing somehow, and I didn't say that he MADE the Wings, but it is possible that he made the Trance Skirt, since he knows about the Seraph Wings, naturally, he would make something to counter that, and Crim being made of 50% Zias Geo cells means that the other half is machine, pretty reanimated if you ask me, and it is possible that Zias Geo cells is a subtype of normal humanlike cells, seeing that other moebots are made of the same stuff and they are not a result of the Seraph Wings/Crimson Veil experiment seeing how quite a lot has them naturally (this might also explain why it takes more hits to take down a person compared to a tank in many, MANY games), and that almost last sentence you wrote, I wonder quite a bit about that, I mean look at Nintendo, then look at their games, looks mostly happy and cheery, right? ever noticed how many hidden dark secrets can you see in their games? here's some that are famous, Mario is going to die at the box of the first Super Mario Bros, The first mask Link gained is from a corpse(heck, all of them are!). and lastly, try to relax before writing something long oh and before I forget again - 53:
