How do you create skins for Neon Neos and flags (without the use of photoshop and only using paint)?

Um... that's a bit hard to answer tbh.

What most people do is just paste an image on the part of Neon Neos' his BD where an image belongs. Now that HD skinning is allowed you won't have to worry about the images having too many colors.
